Intro

When you first start the game you will get to see your character steal something shiny, blow up his own team's base, and high-five his Pokemon. Yeah. You show up at the Outskirt Stand, a little café/shop on the edge of nowhere. Go in; let the TV tell you about Team Snagem; and talk to some of the regulars. The Shop doesn't carry Pokeballs yet, but it will later. When you leave, you'll be challenged by Rider Willie. Knock out his Zigzagoons and head on your way to Phenac City!

Phenac City

Right when you arrive you get to see two oddly dressed people unloading a wriggling sack from their pickup. Watch as they decide that you suspect them of being up to something, and then take out the one who battles you. He's only got two Whismurs, so you should be able to win by doing the exact same thing you did with Willie. Name the girl that comes out of the sack (amnesia?) and you had better get used to having her follow you around.

Take in the scenery for a while, and then find the Mayor's house. It's on the left next to an exit. Watch a very oddly placed cutscene with a tall, oddly clothed man and then go on in. He'll kind of blow you off and advertise the local colleseum all in one sentence, but your next stop is indeed the Phenac Colleseum. Its straight up from anywhere in the city (can't miss it), head in, chat with the girl behind the counter, and leave. You'll be attacked by your former team Snagem co-workers after exiting, who threaten you with a team that’s just as easy as the Whismurs and the Zigzagoons.

Now off to find some Pokeballs! First check the local mart. Nope. No Pokeballs. Go back to the Outskirt Stand and the guy there will be very eager to sell you his Pokeballs, in fact, he'll give you 5 for free. If you ever buy ten at once, you'll get a Premier Ball, which is all looks no game, but still rather flashy. Go back to the Mayor's house, and take on Miror B.'s cronies. The first one is harder than you've seen, but still very easy. The next guy has the first Shadow Pokemon you get to meet, Makuhita! It’s always a good idea to try and catch a Shadow Pokemon the first time you see it because it’s very stressful to have to wait till the end of the game to have another chance at it. So now's the time to use one of those Pokeballs you mooched off the Outskirt Stand!

After you beat them, Makuhita or no Makuhita, they will all scram, but leave a few guys to block the exits. Now choose wisely, the exit right next to you is guarded by Mystery Troop Verde, who has a Shadow Bayleef, to the far right is Mystery Troop Roso, who has a Shadow Quilava, and the main exit is guarded by Mystery Troop Bluno, who has a Shadow Croconaw. All of these are the second stage of the starters from Gold and Silver, each with a different type (Grass, Fire, and Water). Choose whichever one you want; they are all very useful later on, but each is a real struggle to snag (compared to Makuhita). You may want to save beforehand, so if you fail to snag one, you can try again.

Hop on your Motorthing and head on down to the only new option on the map, Pyrite Town! Look out gender-confused Afro-Dancer, here comes your doom!

Mirror B. / Pyrite Town

Talk about a run down mill. This place is filthy! Which is probably why you can snag seven Pokemon right outside on the street. Catch all of them, Noctowl, Slugma, Skiploom, Misdreavus, and Flaafy (Furret later), then head to the Pyrite Colosseum. Wow these Colosseum places sure are busy, makes you wonder if you'll ever get to participate in the game's namesake. One of the guys waiting to battle tells you that they've been giving out funny (strange, not ha-ha) Pokemon to champions, and the last guy to win was Cail, the sad equivalent of a rival in this game. The Noctowl will come in handy later, so it’s advised to add it to your party now. And the Flaafy will be useful as well.

Cail will battle you, and he's the first real challenging battle. Snag his Furret, and go to the house southwest of the Mart. Duking is the owner of the Colosseum, but he seems to be uninterested in human interaction right now. Push the switch on the side of his bookcase, and talk to the little kids inside. You seem to be unwelcome, so leave their secret place to see Duking and his friend Silva duking it out over the well being of Pyrite Town and the Colosseum. Follow Silva out, and go into the building above all the trainers, and go in. Oh no, an ever important gear has been stolen and Silva is nowhere to be seen. (I think it was Colonel Mustard!)

Leave Pyrite town and head to the Construction Site. The people there are complaining about how somebody just dumped their trash and left. Hmm… trash? Or an ever important gear? Put it in your Key Items Pocket (must be a very big pocket) and head back to the gear house to return it. Now that the electricity is back in the Colosseum, you can battle! Beat up on the four trainers, and then claim your prizes: TM Toxic, some cash, and a free escort into the local Shadow Pokemon base. Hurray!

Sadly, your undercover doesn't last long, the bad guys recognize you right away (was it the cloak, the hair, the Snag machine, or the annoying red-head?) You'll have a lot of battles in this place, so you'll probably have to troop back and forth to the healing station on the first floor. But there are a total of four Shadow Pokemon here, a Remoraid, a Mantine, a Yanma, and a Quilfish, so make sure you have enough Pokeballs. The Mantine is a great addition to your team if you didn't snag Croconaw earlier, so don't give up on him. When you get to the top, a couple of Peons will have Silva captured, so kick their sorry butts and let Miror B. bad talk you on the TV. His cave is right out the side door, being guarded by the guy with the Shadow Quilfish.

The cave is rather big, but when there are two ways to go, one of them will be a dead end with something at the end (trainer, treasure, healing station, etc.) but the right way will always be easy to get back on. Note the trainer’s excessive use of Lotad, its hinting at Miror B.'s team. The Shadow pokemon you can snag in here include but are not limited to: Meditite, Swablu, and Dunsparce. Hold on to the Swablu as well, and make sure you still have the Noctowl and the Flaafy.

Go up the stairs next to the healing station to find Miror B. in his own personal disco chamber! Yay!

Miror B.'s Team:
Ludicolo Lv.29
Ludicolo Lv.30
Ludicolo Lv.28
Ludicolo Lv. 31
Lv. 35 Snaggable Sudowoodo

His team relies heavily on the Rain Dance move, so use it to your advantage to give Flaafy's electric moves 100% accuracy. The only type you have that will do tons of damage to them at the moment is flying, so use your Noctowl and Swablu to their full potential. Don't let Noctowl faint, you will need its Hypnosis to use on Sudowoodo. Sudowoodo is very hard to snag, so be very careful, if you don't succeed now, you'll have to wait till his level will be much lower than your teams and be even harder to catch. After you defeat him, save Duking's Plusle.

Duking will be so touched by Plusle's love of its savior; he'll decide to let you keep it! A level 13 electric type is just what you need, I'm sure. On your way out of town, talk to the fortune-teller to get a new place added to your map, Agate Village.

Relic Stone/ Dakim

After arriving in Agate Village, have a good look around the town, dump Plusle in the Day Care, and then go into the big house at the top of the hill. Your amnesiac sidekick will recognize her grandparents (even though she didn't even know her name). Shuffle your feet awkwardly and protest that you're not her girlfriend, until an oddly clothed guy comes running in. Eagon will follow him out. Say goodbye to grandma and leave after them.

Go to the very bottom of the village and go into the cave. Fight the three Peons who were hiding on the ceiling (how'd they get up there?) and take the only exit to see a cutscene. Eagon will take on the last Peon with his Lv. 50 Pikachu, but Pikachu will die instantly when his Hitmontop uses Shadow Rush (odd…). Take on the Peon, and be sure to capture his Hitmontop. When he beats the dust, he will drop another pointless Ein File, but pick it up anyway.

Go back to Grandma's, then head to the house southeast of the Mart. Talk to the old guy, and get him to tell you about Celebi. Go back to Grandma's (again) and they will give you an important item (with no use). Try to leave, and read your mail. Head over to Mt. Battle, and get ready to take on ten trainers in a row. The first few are almost as easy as Willie was, the next few are moderately tough, and then the guy at the end who is hardly recognizable as human is really tough. A Grass type is not what you need on this guy.

Dakim's Team:
Golem Lv. 38
Metang Lv. 37
Swampert Lv. 36
Camerupt Lv. 38
Lv. 40 Snaggable Entei

This is going to be your toughest battle yet. No question. Grass types will be very effective on Swampert on Golem, but their low defense will make them not very useful. Ground and Water moves will be your best bet, so Quagsire would be a very useful advantage if you trained him up earlier. Entei is also the toughest Shadow pokemon yet to catch, so be sure to have plenty of Pokeballs. If you miss out on catching Entei now, its nothing to lose sleep over, but keep in mind that next time you battle Dakim all his pokemon will be at higher levels, except Entei, making him all the more harder to catch.

After a glorious battle with Dakim, pick up the item he dropped, and talk to the Area One Leader. Go back to Agate village, and purify all your Pokemon with the message "The door to their heart is about to open, Undo the final lock!" under the purple bar. You may lose the Shadow Rush move, but you'll probably regain a better one, and level up some. It would be wise to save your Time Flute for a strong pokemon later on in the game, but if you want to quickly take care of Entei that makes sense. You will be able to pick up two more Time Flutes later on in the game.

Mt. Battle will become open for actual battling once you take out Dakim. With 100 trainers and about 50 trainers before their levels get above 45, this is the prime place to train and widdle away at the purple bar on your Shadow Pokemon.

The Under/ Venus

Before leaving Agate Village there are few friendly trainers you can battle, and one girl will give you the Cologne Case, the secret to quick heart opening if you have enough money.

Head to the ???? Lab in the middle of the desert, and go around to the left to get a treasure chest. When you leave, you will get an e-mail, so head back to Pyrite town. Talk to the kids at Duking's place, and then go to the police station. Pick up the Jail Cell Key in the side room, and then pick up the Elevator Key in the cell. Fight the persistent trainer in the Pyrite Building, and go down the elevator. Welcome to the Under.

When you first step into the city, Venus comes on the news over the big TV. She says that there is a spy somewhere in the under. Liar. Don't worry about what you say to people because they will all presume you are not the spy. Some of the people on the street will ask to battle you, just like in Agate Village. The first thing you want to notice is the shop and the vending machine. Lemonade should be very useful at this point because it’s almost twice as good as a super potion and at a cheaper price. The shop also carries some pretty useful TMs, such as Blizzard, Thunder, and Fire Blast. If you held on to Furret, he can learn all of those moves, making him able to take out almost any type.

Look around in the southern buildings to find a small boy who says he's your biggest fan and he needs you to deliver something for him. When you head outside with the machine part, you will see another cutscene of Venus, this time she wags her finger and scolds the whole city for not catching the spy. Walk over to the far west part of the city now and go into the building next to the satellite. Go down the steps and give the kids the part. When you try to leave they will get your P*DA number. Head east towards the exit until you see Silva, tied up, as usual.

Take on the two grunts and catch the Ledyba, then go to the side of the gate and talk to Silva. Use the R-Disc he gives you to go to the TV studio where you will find Venus getting ready to go on air. In the room south of the set, you will find a treasure chest with 3 rare candies. Be sure to save before fighting Venus and stock up on the new kinds of Pokeballs you can now get at the Outskirt Stand.

Venus' Team:
Delcatty Lv. 45
Banette Lv. 45
Steelix Lv. 45
Vileplume Lv. 44
Lv. 40 Snaggable Suicune.

This battle shouldn't be too hard. Fire moves will easily destroy Steelix and Vileplume. Just be careful not to knock out Suicune, because you will have to wait a while to have another chance to catch him. A net ball works better on him than an Ultra Ball because he is a water type.

After your victory she will run away along with everybody else present. Get the items they left behind and follow Venus down the stairs. She takes the elevator, but you can't use it yet, so take the winding staircase. There are four trainers, each with a snaggable Pokemon: Gligar, Stantler, Piloswine, and Sneasle. You will want to hold on to the Piloswine for the next place, because of its resistance toward electric type attacks.

When you get to the bottom of the stairs, take the only door and go in. Mrs. Venus and her ladies in waiting will go into the train, so follow them. When you leave from either door, she will be outside again, laugh in your face and take off again. Tricky of her. It might have actually worked if she hadn't dropped the key right next to the door in the stairway room. Pick up the key and start up the train from the far-left end. When you get there, two Peons will run away and block your path with a crater from an explosion. Now get the item on your side of the pit and on your way back to the train, walk down the platform till you get the treasure chest at the end. The U-Disc leads you to the next Time Flute if you use it on the UFO. Now take the elevator in the Colosseum for a quick exit and head back to the Lab.

Shadow PKMN Lab/ Ein

With your new key, open the gate and go in through the door that isn't locked, and unlock the other one using the purple computer in the right-hand room. Leave that door, and go into the left door. There is a conveniently located PC here so save or swap out for Piloswine, almost all the trainers here use Voltorb and Magnetite, electric types who's only weaknesses are fire and ground. Pick up the key the trainer drops and use it to get further in through the other door. Now down here there a few trainers that cling to the ceiling so be ready, and a few of them have some Shadow Pokemon. Aipom, Forretress, Ariados, Granbull, Vibrava, and Hitmontop if you didn't snag him before are all obtained here.

After you beat the first trainer with the Shadow Aipom, pick up the DNA sample from the counter. There will be another DNA sample next to the trainer with the Shadow Granbull. Find the last DNA sample and check them all on the DNA machine. Remember these Pokemon, because they are what you will use on the door with the combination lock. It is different in each game, so I can't just tell you what they are.

After opening the big door go down the stairs to catch Ein erasing the ever-important data of all the Shadow Pokemon. Uh-oh. Time to battle.

Ein's Team:
Altaria Lv. 46
Lanturn Lv. 47
Huntail Lv. 47
Golbat Lv. 48
Lv. 40 Snaggable Raikou

Ein is pretty tough. Electric moves are your best bet on all of them except Raikou and Lanturn. The Raikou is also extremely hard to catch because he is easy to knock out and is also very resistant to any kind of Pokeball. If you don't manage to catch him now, don't worry, because you've only got three battles after this before you get another chance at him.

Go back up through the elevator and go outside. You'll get an e-mail so head back to the under and talk to the little kids. When you're done there, go to the construction site you got the gear at. It is no longer listed as construction site anymore though….

Realgam Tower

The Sudowoodos on the fountain don't give it away that this place is not friendly. You'll have to re-battle all the Cipher Admins before you can access the actual tower. Go left to re-battle Miror B., right to re-battle Dakim, or straight to access a PC and healing station. The old guy next to the PC is really a Peon, so say that you're not lost if you don't want to battle him. From that room you can only go left then up, where there will be two Peons guarding each door. One of them has a Shadow Sunflora; the other has a Shadow Delibird. Take them both out and go up again to re-battle Venus, or go right twice and then up to re-battle Ein. It doesn't matter which order you re-battle them in, but you have to beat them all in order to proceed. Here are their second teams:

Mirror B.'s Team:
Loudred Lv.46
Ludicolo Lv. 44
Golduck Lv. 45
Ludicolo Lv. 45
Armaldo Lv. 45

If you failed to snag the Sudowoodo the first time, he will not have the Armaldo, instead you will get a second chance at Sudowoodo. He shouldn't be too hard this time. Flying still takes out his Ludicolos and the Golduck and Armaldo are easily removed with Grass moves. If you got the Sunflora already or chose Bayleef, Sunny Day followed by a few Solar Beams is the way to go.

Dakim's Team:
Whiscash Lv. 46
Forretress Lv. 45
Flygon Lv. 46
Claydol Lv. 46
Houndoom Lv. 47

Like Mirror B., Entei will be available to catch again if you failed the first time, instead of Houndoom. This guy is still relatively hard. All of his team knows Earthquake, so electric types are definitely out of the picture. If you have a good flying type or something with the ability Levitate, use it to its full ability. Whiscash will be the most annoying here, so use Sunflora's Solar Beam to one-hit KO it and then swap him out before the other one can kill it with Earthquake.

Venus's Team:
Wigglytuff Lv. 48
Bellosom Lv. 47
Raichu Lv. 48
Misdreavus Lv. 47
Milotic Lv. 48 (alternate: Shadow Suicune)

I would swear Venus just got even easier than she was before. That is so sad. None of her team has a common weakness, so you'll have to do some swapping, and watch out for Attract. Anybody with the oblivious ability is good here. Other than that she shouldn't be much of a problem. Milotic may seem tough, but Thunder or Solar-Beam can do it in quick.

Ein's Team:
Manectric Lv. 50 (alternate: Shadow Raikou)
Pellipepper Lv. 49
Rhyhorn Lv. 50
Starmie Lv. 49
Crobat Lv. 49

For some reason Starmies that know Thunder are very popular. And you won't be able to use Thunder yourself if Rhyhorn is out because of its Lightning Rod ability. Take out Rhyhorn with Solar-Beam or Surf and then use thunder to finish the rest.

Now, once again don't sweat it if you accidentally knock out the Shadow Pokemon, you will have yet another chance to catch them after you've beaten the final boss. They're already at relatively low levels at this point and wouldn't make much sense adding to your team, unless of course you go and train them at Mt. Battle. The big door with the four locks can be undone now that you have all the IDs. You may want to save on a regular basis from this point on. I guaranty you will become accustomed to going all the way back to the healing station to heal.

Before you go through the door you'll get an e-mail from Eagon about ---. Well. The poor guy forgot what he was going to say. Better go pay Agate Village to see what he was going to tell you. When you talk to him he will give you the Pokeball that never fails the one and only MASTER BALL! Say your thanks, stock up on Ultra-balls at the Outskirt stand, purify any strong Shadow pokemon you have, and proceed back in the Realgam tower.

Another ceiling-crawler. He'll drop down from above when you try to go through, and he has a Bug and Fighting type Shadow Heracross, Dark type's worst nightmare. There are a bunch of trainers in this room and none of them are Shadow. It is worth the experience, however, so take them all on. Talk to the Secret Service guy next to the elevator and he'll turn out to be Silva! This guy doesn't give up does he? Even though hes only there to wish you luck. Go up the elevator to see the Realgam's tower full interestingness and catch a cutscene.

Nascour gets away through the elevator but there is another one conveniently located on the other side. Yay! But wait, who's that guy with the funky mustache? It’s none other than the formally not introduced Gonzap, the guy you betrayed, stole from, and blew up his base! I would spend ALL of your money on healing items, Pokeballs, or useful TMs before fighting this guy, because every time you faint you lose half your money. If you spend it all in advance you won't have to worry about that. Because the next seven battles are going to be tough.

Gonzap's Team:
Shiftry Lv. 53
Crawdaunt Lv. 52
Hariyama Lv. 53
Pincer Lv. 52
Lv. 47 Snaggable Skarmory

You are going to want a strong Psychic move on a non Psychic Pokemon, A strong Electric move, and a very strong fire move. Shiftry will in all likelihood give you the most trouble unless you chose Quilava at the beginning and kept it with you, or have been training Entei. The Misdreavus (if you held onto it) can learn Thunder, making it the prime way of taking out Hariyama (with a psychic move), Pincer (with Thunder or a psychic move), and Crawdaunt (with Thunder). Careful with Skarmory, he's pretty hard to catch, but useful if you take the time to purify him before going further.
After you beat Gonzap, HEAL YOUR TEAM and then go up the elevator. You will find yourself in a Colosseum. You will have to win four battles in a row without having a chance to heal, so brace yourself. Each of the trainers has one Shadow Pokemon, which will be replaced by one of the same type if you have to start the battle chain over. The first trainer uses all Normal types, but they all have very strong special attack moves (i.e. Fireblast).

Body Builder Jomas:
Zangoose Lv. 45
Porygon 2 Lv. 45
Lv. 48 Snaggable Miltank (alternate: Exploud)

If you held on to your first shadow pokemon, Makuhita, it should be a Hariyama by now. Either he or a Normal type with a strong Fighting type move should do the trick. Miltank is hard to catch, so give it a rendering status ailment such as sleep or freeze while working on getting its HP into the red zone. It's almost impossible to catch otherwise.

Rider Delan:
Sharpedo Lv. 47
Mightyena Lv. 46
Lv. 46 Snaggable Absol (alternate: Sneasel)

Heracross and someone with a strong Electric move is the perfect thing for this battle. Heracross will take out mightyena with either a strong Bug move or a strong Fighting move, and Sharpedo is not very strong in the Sp. Defense area. One Thunder should do the trick. Absol's base attack power is out of this world, and then when it uses Sword's Dance… whoa. To keep him busy just confuse him, his own attack power will take about 1/4 his HP if he hits himself. Just put him to sleep or catch him before he kills himself.

Cipher Peon Nella:
Torcoal Lv. 47
Mascargo Lv. 46
Lv. 48 Snaggable Houndoom (alternate: Camerupt)

Surf is your best friend. Mantine, Feraligatr, or Suicune will come in handy here. Of course, you're trying to catch the Houndoom, not kill it, and so use the same strategy as you did with Absol. Only Houndoom's Attack and Defense stats are more balanced than Absol's so it won't be as easy to catch, and it won't do as much damage to itself when confused. Afterwards you should be able to win this battle easily in just two Surfs.

Cipher Peon Ston:
Cacturn Lv. 49
Vileplume Lv. 48
Craydilly Lv. 48
Lv. 49 Snaggable Tropius

The last of the first four, if you win this battle then all of your Pokemon will be fully healed for the next battle, so don't loose this one. Fire, fire, fire. And Ground for the Craydilly. If trained up the Slugma and now have a Mascargo it will be perfect or Quilava (Typhlosion) with the Dig move. You'll want to give Tropius a status ailment right off the bat, and confuse it to boot. When it’s down in the red zone try and catch it, any before that will just be waste. There is the small chance (there always is) that you'll catch with a normal Pokeball at full health, but I doubt it. Speaking of full health, Tropius has a habit of using Synthesis right after you get it to a good snagging point.

Your team will be fully healed at this point. But they might as well all stay half dead for the good it will do you, because here comes Nascour, the weirdo with the self animated hair and pants that look just like yours.

Nascour's Team:
Xatu Lv. 54
Gardivour Lv. 55
Blaziken Lv. 54
Walrein Lv. 56
Dusclops Lv. 55
Lv. 50 Snaggable Metagross

The first time you fight him it will be in this order, but after that it will be random, so take advantage of having two of the same type out at once. Xatu and Gardivour are both Psychic type, so Dark, Bug, or Ghost moves will do the trick. A Dark type is also useful because Psychic will have no effect. If you trained up the Sneasel from the Under, he's the best for this, with Ice moves for Xatu, Dark moves for Dusclops and Gardivour, and Water moves for Blaziken. Absol as well, seeing as it can learn Thunder, Blizzard, and Fire Blast, just like Furret. Enough of my fancy strategy, all you really need is a well-balanced and well-trained team. Save your Master Ball though…

If you've been constantly swapping out for your newest purified pokemon, you're going to struggle with this. So long as you save every time you lose, you'll still get all the experience you got for all the pokemon you did manage to take down, so you'll get stronger each time you try. If you get through Gonzap, Jomas, Delan, Nella, Ston, and Nascour on your first try, you're either cheating, full of it, or are a very experienced trainer.

Congrats! You beat Nascour! Sadly he's not the final boss. Nope. It turns out the character behind the whole scheme was… The Mayor of Phenac City! And all this time I thought it was the butler! Where did the Mayor get off on being evil? He seemed so nice. Now if your follow-the-leader-and-get-in-the-way sidekick had turned out to be the big baddie I could live with that, but….

Mayor Evice’s Team:
Slowking Lv. 61
Machamp Lv. 61
Scizor Lv. 60
Salamence Lv. 60
Slaking Lv. 60
Lv. 55 Snaggable Tyranitar (alternate: Lv. 60 Aggron)

Read my finishing comments under Nascour. Pretty much the same thing. I hear Mt. Battle's Areas 6-8 is a hotspot for training -_o. Psychic is useful for Machamp, Thunder for Scizor and Slowking, Blizzard for Salamence, and any good fighting move for Slaking. So if you know any two Pokemon that can learn all of those move when put together, you've got your wonder team. Tyranitar would be the best choice for you Master Ball if you've hung onto it, just be careful to win after snagging him, cause if you lose, then the next time around you'll have to deal with a Steel type that is 5 levels higher.

Hurray! You've done it! You beat the final boss! But wait! Is that Silva! He's the REAL final boss? No, he's just here along with Duking, the cops, Eagon, and Brad Pitt! Wow, the whole cast is here to harass the poor evil Mayor! Yay! Oh wait a minute? Is that a helicopter? The big fat guy is trying to fly away, but out of the sky comes Ho-oh himself! This game is just full of surprises! Sacred Fire on the helicopter, I'm sure the helicopters HP is now 0. Yay. Let the credits roll.

I'd love to say that’s the end, but its not, there are still six more Shadow Pokemon out there, at least.

Ho-oh

To get this rare legendary Pokemon, you must have captured and purified all 48 Shadow Pokemon in Story Mode, and complete Mt. Battle in Battle Mode using a team from Story Mode. To override this rule, just trade your team from Gameboy to your Colosseum game and use them from that. If you beat the 100th trainer and have space left in your PC, Ho-oh will automatically be sent there. If your PC is full you'll have to do all 100 battles again (not fun, so don't mess up).

Celebi

Celebi is relatively easy to get, but only in the Japanese version. After you have fully purified all 48 pokemon in Story Mode, and cleared every stadium in Battle Mode, you can use one of your leftover Time Flutes at the shrine in Agate Village. Celebi will appear. This works only in the Japanese version though, trust me, I've tried it in the English version.
